Introduction
Nexplorer is a web-based program for interactive browsing and manipulation of character data in NEXUS format ( Madison, et al., 1997 ). Users may upload a data set, or choose from one of several thousand already available. Nexplorer provides a flexible means to develop customized views that combine a tree and a data matrix or alignment, to create subsets of data, and to output data files for publication-quality graphics.

Input
The input for Nexplorer is a set of character data (or a tree) in NEXUS format. Users may upload their own data, however the server also provides pre-computed data sets, including value-added versions of 684 KOGs families ( Sverdlov, et al., 2005 ) and 7226 families from Pandit release 12.0 ( Whelan, et al., 2003). Each family contains a protein sequence alignment, a corresponding nucleotide sequence alignment, a matrix of intron data, a phylogeny, and meta-data including taxonomic identifiers.

Output
Nexplorer can generate output files with publication-quality images (in PostScript and PDF vector format). Users then may print the images or insert them into manuscripts, presentations and reports. Data sets can be saved in NEXUS format. If the user has altered the data set, the output will represent the altered data set.

Going further
Nexplorer uses a three-tiered architecture to provide a convenient graphical interface to commonly used operations. The heart of Nexplorer is the functionality provided by Bio::NEXUS (see bionexus project at SourceForge), a NEXUS API in Perl:

However, Nexplorer only provides a small subset of the functionality of Bio::NEXUS. If you don't mind using command-line tools, you can take advantage of much greater functionality by using the nextool.pl and nexplot.pl applications in the Bio::NEXUS package.
